Car Alarms: Remote starter issue?, scion tc, 2007 scion tc

Question
I have a 2007 Scion tC - The key has a built in alarm pad, and I have an aftermarket Clifford remote start alarm pad as well. I only use the Cliford alarm - however the key alarm pad was used accidently, the alarm was set off, and now the car is in lock down mode.  I can get in the car, both transmitters work - however when I put the key in, the car does not turn over as if the battery is dead (although no clicking and everything works - lights, radio, heat etc..)  The keys also get locked into the ignition - and I can only remove them when I disconnect the battery.  Any help would be a huge welcome!
Thanks!
