Car Alarms: Alarm Intermittent, ford fusion, steering wheel

My wife has a 2008 Ford Fusion with a Ford installed alarm and remote start. I took it to the dealer to have an issue fixed with the volume controls on the steering wheel. When the car went in the alarm worked properly. When I got the car back I was told they had to pull out/check a whole bunch of wiring under the dash and steering column. Now the alarm will work properly for like 3 hours and then it won't fully arm for half a day. It used to be that when you would lock the car, you would wait 20 sec. then the car would do a low level honk and arm. Now the lights will blink (sometimes) but no low level honk. When the alarm works properly and you pop the trunk without unlocking the doors it would go off. When it does not do the 2nd low level honk you can pop the trunk, bit not the doors, and hood. Also, when only the lights blink the perimeter sensors do seem to function. You can shake the car, hit it, whatever and the car does nothing. So after all this my question is could this be a wiring problem, or did the brain on this alarm just crap out on me? Any advice on what could be wrong would be helpful.
