Car Alarms: Alarm System on 2001 GMC Yukon, keyless entry systems, gmc yukon

I own a 2001 Yukon. A few years ago I had a Viper auto starter installed, never had an issue until recently.  Now when I go to start it, the vehicles alarm goes off and it won't start. Neither remote will work to start the vehicle or actuate the lock/unlock system. I just replaced the vehicles battery and when I hooked it up, the auto starter engaged and the vehicle started, but when I put the key in the ignition,the alarm went off. Any ideas on how to resolve these issues?
