Car Alarms: alarm not working and now pw or pdl, keyless entry systems, car alarms

ok i have a 2005 altima with a cliffored matrix alarm which is interfaced with my stock alarm, so i was told. my matrix remote broke so i tried using my stock altima remote and all of a sudden i lost power in my doors. no locks or windows what could the problem be?
