Car Alarms: Automate AM6 Remote Starter, keyless entry systems, car alarms

My battery recently went dead on my 2004 Pilot and now it seems the automate and several other things are not operating properly. The remote start itself works but I can no longer open or close door locks from the automate remote and the drivers window controls (for all windows except drivers) no longer works as well as door lock button also the horn no longer sounds when you attempt to lock the door with the factory remote. All of these symptoms occured right after the truck was jump started Is it possible that something in the automate system burnt out or needs to be reset? The company that installed it is out of business and I cant find a local guy that knows the system. Please help. Thanks
