Car Alarms: Battery drained, alarm stops start, clifford alarm, toyota matrix

Question
I bought a 2003 Toyota Matrix as the third owner and it was equipped with a Clifford alarm.  My wife left the car keys on for about 10 hours and the battery was real dead.  We tried to jump it but the alarm went off and the engine didn't turn.  So we charged up the battery and the alarm went off again (all lights flashing) but the engine still didn't turn.  I'm starting to think that it isn't the battery.  We don't have a remote for the alarm either.  How can I reset the alarm or disconnect it so the car can start up?  Also, would this be an easy fix for a car alarm/car audio shop?
