Car Alarms: 4Runner factory alarm, rs3000, lock cylinder

QUESTION: Hi, I just removed an aftermarket remote start/alarm on my 4Runner and now my factory alarm is acting up.  My keypad still locks and unlocks the doors but when you lock them and give the factory alarm a few secs to set, when you use the keypad to unlock the doors the alarm goes off.  If i put the key in the door and turn it, it stops.  Also, if I use they key to unlock the door it doesn't go off.  Any suggestions.  Its a 99 4Runner LTD

Here's the problem, the "factory"
alarm armsd and disarms with the action of
the door locking and unlocking by either key,
or by factory remote.

You took off the keyless
entry and now you have to use the key, turn
left in the door lock cylinder, then right
to unlock/disarm, or add another keyless entry.

That's the way they are.

QUESTION: Yes the keyless entry with the factory remote still locks and beeps and flashes lights once when you press the lock button.  Its when you let factory alarm set after locking, that the unlock button from the factory remote sets off the factory alarm just as if you hit the panic button.  You dont even have to open the door, just pressing the unlock button does it.  Sorry if its confusing, it is to me to.  I was just wondering if there was anyway that you knew of to reprogram the factory alarm with these factory remotes.  I dont think its the RS3000 because my factory keypad has 3 buttons on top (lock, unlock, rear window down) and a panic button on the back.  Just thought this might be a little clearer.  Thanks for your time.

Without inspection, hard to say why, but it appears you removed a wire that kept it from arming.
There may be something in the factory remote that
is sending a panic trigger.

But all this is speculation. I'd say stop using the factory
remote for now, and put in another after market piece.
