Car Alarms: 2003 Honda Pilot Alarm will not arm, honda pilot, honda factory


Question
I have a 03 Honda Pilot with the factory alarm.  Also have a Directed Electronics 562T remote start/keyless entry (installed 2+ years ago).  Recently the front fender and bumper were replaced due to small accident (and battery disconnected during repair - could be important).  Factory alarm continued to work fine after accident.  After the repair, the Honda Factory alarm will no longer arm.  Press Lock on Honda keyfob once and the doors lock.  Parking lights no longer flash, red light on driver's door no longer blinks, alarm not armed (can still reach through window and unlock/open door without triggering alarm).  Press Lock on Honda keyfob again, still no parking light flash and no horn beep.  Another mystery - now pressing unlock on the Honda keyfob unlocks the driver's door and 2 seconds later, all the doors unlock (used to have press unlock on the Honda keyfob twice to get all doors to unlock).  Security system will also not arm by locking doors with key.  Honda Panic button still works (lights flash and horn beeps).  All features of the 562T remote start continue to work the same as before (pressing lock on the DEI keyfob locks all doors, pressing unlock unlocks all doors, pressing * twice starts engine).  DEI unlock would also disarm Honda security system, but can't test that since system will not arm.  DEI lock never armed the security system (always had to use the Honda keyfob to arm).
Honda dealer can't determine cause and suggests that I first take the car to the remote start installer to check 562T programming.  If no problem there, they say they will have to remove the 562T in order to restore the system to its factory condition.
Since 562T appears to function the same way as before, it seems unlikely that this is the cause (but I could be wrong!).  Have checked to make sure all doors, tailgate, and hood are closed.  Have replaced battery in Honda keyfob and reprogrammed Honda keyfob.  Don't know what Honda dealer checked (fuses, control unit, etc.).  Don't know if security system requires reset after battery is disconnected.  Any ideas?  Thanks in advance!
