Car Alarms: 99 Yukon Remote keyless entry, remote keyless entry, gm tech

I bought the truck 11/06.  The remote key was working at the time. Then I programmed the overhead remotes in the car to open my garage door.  Ever since then the remote keyless does not work. I took it to dealer who said both remotes were working.  They tried to reset the box under the sterring column and that didn't work. Now they want to charge me $400.00 minimun to "find the short" in it.  How can that be?  I truly think it has to do with the garage door remote on the overhead console.  AM I nuts? What can I do to fix this? Anything?  Would unplugging the battery help to dump the codes and reset it?
