Audio Systems: Factory Mercury Radio, mercury cougar, fuse box

My Daughter's boyfriend was trying to install a new radio into her 99 Mercury Cougar.  The Factory radio has a rear mounted CD player in the trunk.  The car also has a Factory alarm system.  The problem is, He cut the wires on the Factory radio to hook up the new radio, instead of using the instalation that was purchased with the new stereo.  Also, when he cut the wires, HE DID NOT Disconnect the battery.  When he cut the last wire the car shut off.  Apparently, he had the car running ALSO.  The last wire cut was a small pink and green stripe wire going to one connector in the back of the radio.  This wire is the only on on this radio.  Now the car will not start.  There is no power to the window, or any accessories.  The horn blows, and the interior lights work, and the trunk and door locks works, but nothing else.  Any Ideas.  Any would be appreciated.

The first mistake was not disconnecting the battery to install a new stereo! The problem sounds like a fuse was blown. Take a look at all the fuses in the fuse box inside the car and under the hood in the fuse box there also.
