Audio Systems: Problems after installing a new radio in my Lincoln, alpine radio, fuse block

I just installed a new radio on my 93 Lincoln Continental and my power windows and moonroof do not function. There was an aftermarket Alpine radio in it before I replaced it with my Pioneer. I used the same wiring harness to connect my Pioneer radio (not the same radio clip). I got everything wired but there were 2 unused wires on the wiring harness. I believe they were labeled, illumination and illumination ground. I have the antenna wired to the remote wire. The radio itself works fine. Also the trunk pop button does not work. I tried taking out the radio completely and they still didn't work. Checked all the fuses in the car, still nothing. Checked all the clips behind the radio, still nothing. I have a feeling it might be related to those 2 wires, but I don't know. Any help would be appreciated.

  the illumination wires are normally not used on most cars but you can check it out to make sure just use a schematic for the specific car the best is a hayne repair manual so you can not only double check the radio wires but also the non working accessories.. i would go back to my fuse block and not just check the fuses that have the apropriate title pull each fuse out one at a time and check EVERY fuse in the block and also the fuses in the engine compartment... i wouldnt think it would be related to the stereo but stranger things have happened if you cant track it down you might end up have your mechanic take a look at it.. hope this helps you out if you need anything else let me know
