Audi Repair: whats wrong w/ my car?, maintenance booklet, tt quattro

Thanks for assisting me.  I recently purchased a 2002 Audi TT Quattro (late March, 2006), which only had 27500 miles on it.  It ran great, until a couple of weeks ago.  Then I started noticing little things that are now getting worse and worse.  First, I noticed one day when I started the car to go to work, for about the first 5 minutes after I left the house, it felt really sluggish.  I attempted to accelerate at moderate speed, but it would speed up, then it would just stop accelerating for about a split second (like if I had shifted gears), then would speed up again, and stutter again, and so on.
I just figured this was since the engine was cold, and that perhaps it was a one time deal.  So after a couple of days I start to hear this weird kinda faint thumping/ popping noise at the back of the car when I stopped after about 10 minutes of driving.  This was also a one time deal, and I didn't hear that for a couple of days.  Now, it seems to be taking longer and longer for the stuttering acceleration to work itself out, but the popping is happening almost every time I drive it, and its become more and more rapid when it does that (like, it starts out with longer intervals between pops but then become rapid).
Just before this started though, I took the car in for the 10000 mile service, and they told me since my warranty was about to be up, they would go ahead and do the 40000 mile check.  The maintenance booklet shows a 20000 mile check-up at 12000 miles, and apparently the car had not been serviced until I took it in at 28000 miles.
About a week and a half ago, I was stopped waiting for traffic, and had the clutch in and the car out of gear, and I noticed the car was idling at about 1200 rpm's.  Ever since the day I got the car, it has **always** idled out of gear at pretty much 750-800 rpm's.  It didn't idle high again until about two days ago, and it's done that about 3 or 4 times in the last 2 days.
Furthermore, when I went to leave work today, as I first started the car, it felt really rough like it was about to shut off or I was choking the clutch, but I wasn't.  Then on the way home, I noticed as I gradually accelerated, the guage that tracks the miles per gallon while driving was reading between 6 or 7 mpg to 11 mpg.  I've never seen it do that before -- I don't usually accelerate very hard unless I absolutely mean to and as I climb in speed the car generally drops just below 20mpg, not 6-10 mpg.  I was really surprised when I saw this because I was only around 2000 rpm's !  Lastly, it feels like it's lost alot of its pull over 3000 rpm's (you know, that plastered to your chair adrenaline feel), and feels kinda like its asleep if I try to speed up really fast.
Something is seriously, mechanically wrong here.  Do you have any idea what might be going on?
Also, every so often, really randomly, when I try to auto roll up the passenger window, it goes up about 1/3 of the way, then goes back down by itself, and if I try to do it again, it does the same thing.  I have to hold the button down when it does this if I want it to go up.  What might that be?
And finally.....there is a creak when I go over speeds bumps or over ruts like the water trench next to a curb as I go into the driveway.  The Audi place said that it was the trim around the big back window, and they replaced it.  I still hear that every so often, and it's not very loud and is highly improved, but that's definitely not what the creak is.  This is coming from the underside of the car (actually sounds like it's coming from around the wheels).  Any information I've found suggests that it may be the brake calipers or some of the mechanics to do w/ that, and I asked a guy I know about it, and he said he had a car that did that and the brake calipers were nearly to the point of falling off.  What do you think?

I see you like to write.
So starting from the end of your novel. There may be some problem with one of the trim or shelf on the rear hatch. I have seen a lot of them. the best if you can get somebody to sit in the back of your car and drive untill find the noise/creak. If it comes from the front ( you forgot tell me) there is some problems with TT sway bar. you can check that by looking at the mounts there it bolts to subframe. Look for rust and/or cracks. Audi redesine front TT swaybars.
Window.
It probablly needs to be reset, lost it's time and does not know where top position is. To do that, sit inside , close the doors, hold that window swich up (don't let it go!) untill is close. When it hits top motor makes click and module stops the power going to motor. Sometimes it takes few times but what's what it is.
And the engine:
This is not ease. You told that 40K service was done and thats whene it started. 40k it's one of the biger service and it's possible that they may leave something loose or not connected. It's hard to write what may be wrong with your car. I would first make sure there is no faults store in ECM, usually problems like that set something up, but you gona need state of art tools which only auto shops have. What you can do is make sure there is no loose connectors under your hood . There is one right before air box (flat,about 1 inch. long) for mas air flow meter that is gona couse high idle. Check them all. If the car is still uder warranty, you can always go back and make them check over the car. GOOD LUCK
