Chrysler Repair: stratus misfires when wet, advance auto parts, battery charging problems

My 1997 Stratus misfires whenever it rains.  I replaced the plugs and wires but it still happens.  Diagnostic codes are:  12, 31, 41, and 43.  What else might it be?

Code 12 doesn't need to be paid any attention to.  It basically says that there's been a battery disconnect recently.

Code 31 deals with evaporative emissions related components.  While these TYPICALLY do not cause a driveability problem there is still a possibility that you have an abnormal condition that throws in a new possibility.  

Code 41 indicates that the generator field is not switching properly.  Generator is another word for Altenator but they act a little different in that one doesn't need external corrections while the other does.  Long story short is you may start to develop battery charging problems if this code truly is unrelated to the others.

Code 43 is a misfire code.  It is not cylinder specific but may include all of them.  This code can be caused for a number of reasons including internal engine wear/debris, wiring harness damage, coil pack failure or even sensor failures.

While these 2 digit codes are great for getting you some insight as to which areas are having problems they really lack in pin-pointing the exact areas of failure.  What I will need from you is what we call a "P" code.  You can run by advance auto parts, autozone or several other parts stores and they frequently can retrieve these "P" codes for you at no charge.  Write down the exact codes and what the guy tells you about them and report back to me on them.  Don't buy anything yet.

Also, I'll need more information from you including the engine size, what brand plugs and wires you are running and any other service history you can come up with.
