Dodge Repair: 2001 intrepid engine removal, air inlet hose, engine radiator

Question
Hi, I bought this car for my daughter with a bad engine.   I pulled the pan and the connecting rod caps and found that all the bearings had spun on the crank.  I am going to rebuild this engine and I am going to use a Hanes manual to do the job.  I was looking threw the manual and i am confused on if you leave the transmission attached to the engine and pull the both out as an assembly or if you separate them and only pull the engine.  The reason that I am confused on this is that it tells you in the precaution to keep them together as a unit when removing but within the steps it tells you to separate the torque converter from the drive plate and remove the engine to transmission mount bolts witch tells me that you separate the two.  but in another step it tells you to remove the drive axles, witch tells me that you keep them together.  I am very confused on this, could you help me understand??

Thanks
Tim
