Ford Repair: 2000 jeep wrangler 4.0, cam lobes, ford questions

Question
The engine im working on is a straight 6 over head valve.Had misfire on cyclinder 5 replaced plugs and coil pack did not take care of it,did compression check and found number 5 had eractic reading rest were fine.I pulled head and lifters and found bad lifter and flat cam lobe. When i took this apart i did not role number 1 cyclinder to tdc on the compression stroke.  I did rotate cam and crank gear so both timing marks were aligned and then pulled cam out.when i installed new cam I just rotated cam gear till both marks on cam and crank gear were in alignment i did not turn crank gear.when we got it back together it would not start and sounded like it was out of time.now i have it back apart and have rotated crank and cam seperately how do i get this in time ?After i tore it apart again i rotated crank by hand and watched the cam lobes on cyclinder 1 the timing marks are aligned when #1 is on tdc exhaust stroke this does not seem right to me whats the right way to get this back in time head is still off help!!!!!!!!!!!!!thaks for your time

Answer
align marks on cam and crank when this is done the engine is in time-now the distributor has to be in time also it has a fuel and timing snchronizer it it-rotor needs to point to number one when installed while timing gears are lined up-also lifters will have to pump back up this will take some time-don't spin engine over to much at one time or you will burn up starter 15 seconds at a time is enough then let it cool a little. and by the way this is for ford questions but since your here good luck. follow up if you need to
