I just did an engine swap on my 87 b2 and now if i start it cold it will run fine, until it warms up a little bit and then it will start to fall flat on its face and die. If i start the truck immediatly after it dies (on its own) it will perk right back up to around 1k idle and sit there fine as if nothing was wrong. i have a new cap,plugs,wires, and rotor currently on it and it didn't change anything. also, if i hold it on the floor while driving in 2nd gear ( or any gear for that matter), it will choke out between 1200 and 2900 rpm's but at 3k rpm's it clears right up and runs like there is no problem. I replaced the TFI thingy ON the distributor and it seems to have reduced the problem slightly, however it seems to have a mind of it's own.

make sure timing is set correctly-10 degrees before top dead center and that is with timing connector in wiring harness unplugged (one wire connector near distributor) a lot of times these came in with timing set wrong after they had been worked on-people forget to unplug connector before they set timing and it messes up computed timing.

check your throttle position operation-key on engine off-check orange wire at tps should have at least 5.0 volts on it-check green wire should be around .7 to 1.1 volts

check small black wire coming off of battery negative should be clean and connector should be tight.

inside distributor under rotor button is a stator-the plastic coating on it should be white-if it is black replace it-when you replaced ignition module on distributor did you put grease on back of module to dissapate heat if not it won't last very long and it will go bad.
