Jeep Repair: P0353 on a 99 WJ, camshaft timing, defective wiring

Hi Kevin,
Just had the upper engine rebuilt on my WJ @ 165k miles and all looks good, except that the engine runs rough and has a P0353 Fault code.
Is this problem specific to cylinder #3?
Installed Champion Platinum Spark Plugs, do they have to do with this? (read some Chrysler 4.7 engines do not like Platinum?)
What is the correct procedure to check the coils?
read in internet that this might have t do with the camshaft timing position?
