Lincoln/Mercury Repair: keyless anti theft system, dollors, fobs

hi pete,
when i took my 2000 cougar to have a new battery put in, it resulted in my fobs losing the ability to perform their functions.  they were working when i took the car to them.  now they say the reason they don't work anymore is that i need a "door lock module with anti-theft, etc" features.
can you explain to me what this module does and why it might need replacing?
also, what's your take on what happened to my fobs when i took my car to the mechanic? i left them one fob that worked and then they called me to say they needed the other fob cause the fob they had didn't work.  when i took the 2nd fob to them i tested it and it worked.  then they later said it didn't work either.  now they tell me this about the module and quoted $230 for the part.
i hope you can enlighten me and many thanks in advance for your help.

this is not good what kind of shop is this with the cars to day u have to keeo power on the compuiter when you remove the battery.
other wise the compuiter louseing mem .

ask them if they can reprogam the compuiter the charge is 45 dollors in your case should be no charge.
