I just purchased a '93 Eagle Summit DL, they told me that the tranny was gone because they just put a clutch in the car 6 or so months ago. I dropped the tranny and put a new clutch in it since it was toast. It moves fine, but it's not going into gear all the way, it will pop out, and in neutral you can hear gears grinding a little bit.

You can adjust the linkage from within the car.  Remove the shifter knob and cover.  There, you can see the gear selector and gear shifter cables.  With a 10 mm wrench, you can adjust the linkage.  If your tranny continues to pop out of gear even after you make the proper adjustments, you may have a worn transmission mount or other motor mounts that's causing the problem.  Have the mounts checked if the adjustments don't work.
