Motorcycle Repair: virago starting problem, yamaha virago 920, starter solenoid

Hi, i have a 1983 Yamaha Virago 920, earlier this year i put allot of new parts on it, (are you  surprised yet?) but the battery was not holding a charge, which is beside the point.  So stupid me, I decided to jump start the bike with my truck, which ended up really messing up some electronics, but im having trouble finding the problem and finding what to replace.   

Ill try to outline the symptoms as well as possible

1) Before the jump starting issue, when the battery was low, the solenoid would click, not like a car or anything else, more like a vibrating sound than a click really.  im not sure if this is indicating anything or not.

2) When you try to bypass the starter solenoid manually, and directly jump the starter motor, it arcs, really big, telling me to replace the starter motor, which i tried, and with no avail.  

3) The gauges have power and work fine, as do the lights.

4) Ive  tested everything that I know about that could be the problem including the side stand switch, handle bar starter button, if you need other information, or my copy of the wire diagram, let me know, Ive  got a nice one in jpeg format.

If you need any more information, please let me know, I am in dire straits and would do anything for a solid answer! Thanks much

Hi Andy.

Have you tried applying power to the starter motor with it removed from the bike?

If so, then I see two immediate possibilities here, barring any mechanical issue with the starter motor.  Faulty wiring or a bad starter solenoid.

I am guessing that the motor will move if you apply a wrench to the crankshaft.

Start with those and see what you find.
