Ronnie, go to:
http://www.powersportspro.com/partsfish/login.asp and signup, log-in, select HONDA ATV option and find your bike.
The camshaft section shows a 3x5.2 pin, that locates the pulse generator on the end of the camshaft. Either the pin is missing or sheared off, causing the shift in timing or the bolt is loose on the end of the camshaft... and/or the key for the rotor on the end of the crankshaft is sheared/missing or the rotor needs tightening... If you had the pulse generator apart checking the springs or lubrication of the parts, you can assemble it so it is 180 degrees out of phase, too.

Answer
Ronnie, check the resistance of the spark plug cap and always test spark with a fresh plug. CDI sparks are on the thin, wispy side, so you need a fresh plug to verify spark. If the spark is indeed erratic, check your pulse generator for a small air gap, usually around .010" or so and that nothing is hitting as the parts turn over. If the plug cap is 5k ohms or so and the spark plug is fresh, the probably the CDI module wiring is loose/corroded at the fittings/connectors OR the CDI module is gasping its last breath. Be sure that all electrical connectors are clean and tight. If there are parts that are grounded to the chassis, be sure that all the grounds are clean and tight.
If it is still acting up, then the CDI module is probably dying. I see that on this link: http://www.dratv.com/atelpa3.html
there is a primary winding coil that is probably underneath the rotor area and if that is loose, you can get some erratic output signals, too.  A good shop manual will be helpful for you. I am not particularly involved in ATV electronics, so check that site and others for model/type specific assistance.
