Motorcycle Repair: Rain, crane hi4, spark plug wires

I have a 1997 FXD with 87,000 miles on it.  Internally the motor is stock.  I've put screaming eagle air cleaner (KN filter) and muflers on it, with Crane Hi4 single fire ignition.  Every time it rains my bike acts up.  It dies at idle and doesn't run on both cyclinders.  It takes awhile to start it and then it is fine until it acts up again.  I've put dielectric grease in the spark plug wires and coil but it still does it.  It has done this on two different sets of spark plug wires so it isn't the wires.  Any ideas?  

It used to spark between the wires and coil cover, but I fixed that.

Also, my secondary belt is going to need replacing soon.  I've never changed one.  Is it very difficult?

The next time it rains and the bike acts up, check inside the ignition for moisture. replace the gasket if there is. Also, check the connections for the crane ignition. If they are ok, then you will have to trace the wires to see which connection is getting wet.
You can change the belt yourself if you have a way to jack up the bike. You will have to remove the primary cover, clutch basket, motor sprocket, inner primary, to get to the belt. then youhave to remove the swinging arm to get the belt through it.
