Motorcycle Repair: bike will not start using electronic ignition, highbeams, key icon

2002 harley FXSTB Carb. Fac.Alarm(non-audible) I pulled the bike out from winter storage and battery was dead(original)  no lights, no cranking etc.  I was able to jump the bike using my truck and had it running.  the bike began to run rough and bog out.  I attempted to jump it again and it would not even crank.  went and bought new battery and plugs.  had full lighting after install, but nothing at starter switch.  turnsignals work, highbeams, but no horn.  checked ignition relay and it was good.  tried to reset alarm manually..alarm working with fob and manually.  all fuses good.  still no power to starter.  security system key icon lights up on dash, as soon as ignition is turned on.  hazards flash several times and stop.  key icon lights up and fades out.  alarm was reset, fob works, still no power to starter.  was able to bump in gear and bike ran fine.  still no power to starter.  Any suggestions?  I also briefly crossed the cables while jumping the bike, did I smoke the starter?

First, its not a good idea to jump start a bike with a car or truck battery. To many cranking amps and you are taking a chance on blowing the battery up.
take a test light and at the cable that goes to the starter see if you have any power there. If you do, then there is a small wire at the starter, unplug it. Take a piece of wire and run from the battery hot post and touch the plugin where the wire was plugged. If the starter works then you have a wiring problem from the key switch tot he starter button. If it doenst then you need to pull the starter and have it tested.
