Motorcycle Repair: 94 suzuki rf600 valves and timing, 1994 suzuki rf600, piston crowns

Question
I have a 1994 Suzuki rf600 that I just replaced second gear in the trans.  My problem now is after I got it back together(with new gaskets) I couldn't get it to run right.  It acted like the timing was off.  I did everything according to the manual and still no progress.  The last time I messed with it I noticed that one of the valve tappet was broke.  I pulled the head off and realized that all of the exhaust valves were slightly tapping the pistons.  I have no idea why they would if I didn't mess with the heads.  I'm out of ideas.  Any help would be great.
                           Thanks,

Answer
Hi Guillermo,

I think you answered your question; "It acted like the timing was off."

Valves may be bent if they touched piston crowns. You can roll them on flat surface. Put a dial indicator on them and use V blocks to do it properly.
