Motorcycle Repair: Yamaha got WET, wont idle properly, yamaha venture royale, mason jar

I've got an 83 Yamaha Venture Royale 1200cc with 35,000 miles on it.
I was in a downpour about 2 weeks ago. My bike quit, I pushed it off the freeway, it started up for me in about an hour.
Ever since then, I can get it running, but the idle is not smooth and it wants to cut out at low rpms when its warm. It runs good at top end on the freeway.
I have drained the carbs, replaced the plugs, topped off the gas tank and added fuel booster. I'm now draining the gas.
I had a shop tuneup less than a thousand miles ago.
I don't know what else to do here...

Hi Rico.
 Start by checking the connections for the carbs to the airbox and the carbs to the manifolds.  Check the manifold connections to the engine as well.  They should be, literally, air tight.

 Instead of just draining the floats, drain them, one at a time, into a mason jar (or other clear, dry, clean container) and look for water.  Drain some fuel from the tank and check that as well.  If you find fuel, then drain all of the floats and the tank and replace it with fresh fuel.
