I have Good Spark to the plugs so i dont think it's the coils.  I just replaced the diode that burnt out.  It ran when that diode burnt out.  then after i replaced it is when this happened.  here's why i think it's the carbs.  I took the carbs off to replace te manifolds and i stuck my finger in the engine to wipe out the old gasket i scraped off.  IN the Left side there was fuel sitting .  in the right there was none.  When i removed the plugs to inspect them(replaced them right before the bike stopped running) i found that the left one was covered in carbon only after being in the bike long enough to ride around the block.  The right was normaly(minimal wear).  HHHHEEEELLLPPPP

Hi Jerry.
 Have the carbs ever been tampered with or had the settings changed?  You would be able to tell by seeing if the plugs over the mixture screws have been removed.  That would indicate that someone has changed the mixture.

 There could also be a problem with one side of the choke not opening correctly (that is rare in the extreme), or you could be getting a weak spark from the coil on the affected cylinder.

If the carbs have been adjusted then here's the proceedure to reset them;

1)  Turn the mixture screw in to the stop.  Not tight, but just till it seats.

2)  Back it out 4 1/2 turns.

3)  Run the bike for a while.  Ride it around for a few miles and then check the plug.

 If it is running too rich, then turn the screw in 1/2 turn.  If it is too lean, then turn it out 1/2 turn.  Clean the plug off and reinstall it.

4)  Ride the bike for a bit and repeat step 3.  Adjust anywhere from 1/8 to 1/2 turn to fine tune it when the plug starts running clean near to what it should.

 When the plug comes out clean, then you have the mixture right.

NOTE: As the plugs start coming out cleaner, the ride time to check their state will be longer.

Good luck.

The tamper caps have not been removed.  i was wondering if the silencers could have something to do with the situation.  read in the haynes manual that that could be a cause.  i bought the bike with only pipes on it and it ran.  I have restored the bike to stock so of course i bought new silencers.  The last time it ran they were on but i had to choke it for a long time.  when i rode it around the block it was hard to keep running.  then when i pulled it into the garage it stalled and never started again.  Trying to cover all bases and maybe thinking too hard.  thanks for the help.

Answer
Hi Jerry.
 It is possible that you may have the wrong carbs in there.  Possibly from an XS650 (due to the modifications).  I don't know.  It is also remotely possible that the carb mixtures were adjusted by a shop and they put new mixture screw caps in.

That would explain how the silencers would cause problems when they were reinstalled.

Beyond that, I would suggest taking it to a mechanic for in person analysis.

Good luck.
