Motorcycle Repair: Tranny Noise, friction zone, hd shop

1998 1200XL Custom 10200 miles
Here is a tuff one I been dealing with for several months, since having trans. oil changed and new clutch cable installed last fall.  HD shop can't seem to solve problem.
When creeping in first gear and working the clutch back forth in the friction zone, I get a clicking , clunking, slapping noise down near trany.  
I have tightened primary chain and adjusted clutch so there is only an 1/8 slack at lever all to no avail.
What can this be?

First I would check the motor sprocket nut and the rear belt pully nut to make sure they are tight.
If these are ok, then I would go ahead and pull the trans and see if you have a bearing going out or if somthing is loose inside.
