I've read in many magazines that a given bike is "3 inches up and 5 inches out" or "6 up and 3 out" or whatever the given measurements happen to be, I know what its refering to as far as stretching the top tube and down tube, what I want to know is 3 inches up from Where? 5 inches out from where? are these measurements based off of a particular frame that builders use as a default, or are they from wherever a particular builder feels is "normal" I appreciate your time and Thank you in advance.

Answer -
The default measurements are taken from a stock frame. When they say streched they are refering to the length of the backbone( part where the tank sits). What they do is make that part longer. The motor mount moved due to the fact it has to sit in a spefic place the be able to attach to the motor.
Same as the down tube. When adding length, there is a longer downtube added. Since the motor doesnt mount anywhere to the downtube length can be added without a problem. Longer the downtube, longer the forks.

Answer
When people started making custom frames they used a stock harley frame and modifed it. Later on cuatom builders started making their own frames. All the frames use the orgional stock measurements so that the the motor, trans, calibers and the other componets fit the right way. So a stock frame is the same as a harley frame, although it might be made by another company.
