Saturn Repair: 96 Saturn SES and Service light, service engine soon light, hourly charges

I had my engine replaced about 2 months ago, when I took it in to the mechanic it was having severe issues, he found me a good used engine and got it back in shape BUT on the drive home the Service Engine Soon light came on. Took it back to him and he said it was nothing to worry about and they couldn't find anything wrong, each time they cleared and fixed one code another would pop up...Kind of not a good thing but I couldn't afford to have them "test" anymore with it and I needed it back not to mention the fortune it cost me in hourly charges and replacement parts. Ok so now the Service Light is on with the wrench...I am at 200,260 miles once the service light came on my AC,power windows, rear window defroster, crusie control are not working...I fear electrical problems, those just sound expensive.

My question is could all of those components not working have anything to do with each other and is my car just heading for the heap pile...what can I do?

 These problems could be related.  Here's what I fear has happened.  When removing an engine from an S-series, one must disconnect several harnesses from the UHJB (fusebox under the hood).  

Open the fusebox under your hood.  Find a Green 30-Amp Maxi-fuse (larger of the two fuses) named IGN3.  Remove and inspect the fuse.  If it is blown, replace it.  If it is not blown, I would suspect that the connector on the back side of the fusebox is not properly installed.  You can either check it yourself or have it checked, but I would bet that this is your problem.  All of the inop items that you described above feed off of this circuit.
