Toyota Repair: manual transmission noise, transmission noise, slave cylinder

Re-built manual transmission developed grinding noise. Had bearings replaced. Since then the transmission is generally  noisy- noisier than before- while car is moving. My question is about the noise ?  Is the car OK or do I have to check something again?

Yes there is something to check; a grinding noise is NEVER good.
Check the fluid level.  Check the fluid condition.  You may want to drop the tranny and check the internals, you may have loose metal getting into your gears.
Why did you rebuild the tranny?  You said it was noisy before, did the bearings look bad when you replaced them?  Did you replace the slave cylinder?  Let me know what you discover.
