during acceleration the engine knocks a little.I have tuned up recently, but the knocks persists.

Most of the time knocking noises are bad news which could mean there is a piston noise or a connecting rod noise, this is kind of unusual for this engine because they normally don't have problems unless there is a loss of oil pressure and a lack of lubrication which can cause engine damage, I would recommend that you have the toyota dealer listen to the noise and diagnose it.
