Saab: SAAB 900 S 1992 REVISED RESPONSE, neutral safety switch, 1992 saab 900s

Question
This is a two part question. One morning my 1992 SAAB 900S would not crank... Everything would turn on, 12.5 volts on the battery but no crank. Power would reach the starter relay fuse but somewhere after that would not reach the starter. After a little trouble shooting, (bypassing the neutral switch ect) my mechanic suspected a problem with the anti theft system and since I needed the car back quickly, he ran a wire from the fuse to the starter relay... Now the car starts fine but I get a check gearbox warning, it's starts in 3rd gear and everytime I press the brake pedal I hear the clicking sound of the neutral switch in the shifter. Is this related in any way?? And do you have any idea on what the original problem would be??
Many thanks in advance...

I don't think there is anything mechanically "bad' regarding the mechanic's "quick fix". What is of concern, however, is that now the car can start in any gear....and could, under some circumstance, "run away out of control", especially if the engine is "revved up" to facilitate a cold start.  The purpose of the neutral safety switch was to prevent just that...allowing it to start only in either PARK or NEUTRAL. As a further precaution, on some cars, one cannot shift out of PARK unless the brake pedal is depressed...there is a lockout relay activated by the brake pedal, which I suspect accounts for the click you hear.
My guess is that the problem  IS the anti theft system...usually the 12 volt 'start' signal goes DIRECTLY from the neutral safety switch to the starter.. so only an "add-on" such as the anti theft device is in that circuit.
