2001 FORD ESCAPE....MILEAGE 42000
I currently have rust on the left wheel arch which is pretty rusted and on the right wheel arch begining to rust.

I had several body shops look at it and provided reasonable qutoes.  The question is this...if they remove the rusted area and replaced with new sheet metal and weld it on ....is it true that within a year  the rust will come back eating the paint from within?     is it worth the cost......

When you weld on a patch panel, any corrosion protection on the back side is burnt off. If you treat the back side, it should last for quite a while. When ever I repair rust holes, I mix old motor oil with my rust proofing. The oil will soak into any rust and the rustproofing will help hold it there.
It's too bad you did not catch it earlier, by federal law, the car makers have to repair any rust through up to 6 years or 100,000 miles.
