Auto body repair & detailing: rust pits, rusted areas, deep structure

How can rust pitting in roof be repaired? The pits are not too deep (structure seems to be solid) but too deep to just paint over.

Jim,
 Strip the rusted areas with 80 grit and use a wire wheel to get the rust out of the pits. Then 180 the area.  Use an epoxy based primer or a product called "Rust Defender".  Apply either of these products as directed.
Sand with 220 or 320 until smooth.  Then you are ready for the basecoat and clearcoat.
