Car Alarms: Beetle alarm going off!, site search engine, electronic issues

Hello, I have a 2000 model VW Beetle. I've been having a few problems with the key and its alarm, add to it some electronic issues.
About 10 days ago, I broke the original key, so I went down to a specialist and changed it. He copied the software from the old one to the new one. But it didn't work due to a malfunction in the door.
That's not the problem however, the problem is that yesterday I was going to work, and once I turned the ignition the alarm went off, added by some flashing lights and honking! I turned the car off and then on, same problem! And after about 30 seconds, the alarm, the flashing lights, and the honking stops. But if I try to open the door, it goes back again and then stops after 30 sec!
Plus, I can't open the doors or the truck using buttons, I have to do it manually! It's like the whole electrical system is messed up.
So any advice why all of this is happening? Any insight on the situation is highly appreciated. What should I do first? Fix the malfunction in the door? Check the electrical issues? Please advise what to do first and what's causing this!
