Car Alarms: 2002 PASS-Key III System, amp fuse, alarmtek

Question
I have a 2002 Grand Prix with the PASS-Key III System. I have one key with the PK3 stamped on it. There is an additional 'M' on it. When the car is started, the in dash Security light flashes at the same rate as the SRS Air Bag light, about once per second. I bought 2 hardware store style keys as spares. When I start the car with them, the Security light flashes at double the rate, about twice per second. With either key, the security light stays flashing for many miles after the car is started.
Some history. Car was damaged at some point and both doors were replaced. Car has 70,000 miles. I've purchased this car to give to my son as a daily driver for college. I retired from the auto body trade in the late 90's and need info on this security system. Both door locks match the ignition key and are believed to be the original ones. Does the door latch mechanism with the power lock need to be specific to the car? I only ask because I saw a 4 pin connector on it, besides the 2 pin connector. I removed the 15 amp fuse in the fuse panel by the glove box, labeled PASSKEY III, and the car starts with either key, and the Security light does not come on at all. Can I let my son drive it this way, or can the security system eventually still disable the car? Any help would be appreciated. Thank-You
