Car Alarms: Ford Escape 2001 Python 1400XP alarm problem, pink wire, circuit city

I'm having trouble with a Python 1400XP alarm system I purchased/installed at Circuit City in my Ford Escape 2001.  The remote start works, but tends to trigger the factory alarm on the vehicle as well as start the car.  The car will always start, and it will trigger the alarm approximately 20-25% of the time.  

A key is buried in the vehicle to enable it to start.  Apparently there are two ways to wire it, directly via the pink wire to the doors, or through the alarm board.  It was initially installed through the pink wires, and was rewired tonight the other way.  Alarm still goes off.

So it appears that the remote start system is not always disabling the alarm when it starts the car.  Any suggestions on what could be wrong and/or how to fix it?  At the worst case, is it possible to just disable the factory alarm system?

The 1400XP has a dedicated factory alarm disarm wire, this wire should be tied into the blue/lt. green wire at the GEM.  If your factory alarm is being triggered during remote start either the installer did not hook this up, or the unit is not pulsing the negative before starting.  Circuit City has a very good warranty on installation and they should be perfectly capable of diagnosing this problem at no charge to you.  If the unit is not pulsing before starting they should replace the unit, again at no charge to you.

As far as two ways of wiring it, I am not sure what they were trying to explain here.  There are a couple of ways to bypass the factory immobilizer (key buried in the vehicle serves this purpose).  But as far as disarming the factory alarm, there is one way and one way only...light green black from the Python to the blue light green in the vehicle either at the GEM or the drivers kick panel harness.
