Motorcycle Repair: straight pipes the problem?, air fuel ratio, fuel air mixture

I bought a 2002 road king, fuel injected, stock except the mufflers were replaced with straight pipes, with 10 k on it.  The test drive I took was highway and it performed great.
After the purchase I noticed driving to work at slower speeds, a constant 35 or 30 for example, the bike had hesitation, would backfire through the pipes when I slowed down, and chug at times.
Took it back to the dealer to have it looked at.  The problem according to them was air reversion? They said they put in a new computer chip and put a couple bolts through the tail end of the pipes. The chip would help correct the fuel/air mixture, and the bolts would help reduce the air flow problem. They said the problem was the straight pipes and I had some air reversion or something going on.
They indicated this would help but the only real solution was new pipes, ie, screaming eagles or hooker.
Question is, does that sound correct?
Is that the solution or is there something else going on?
Replacing pipes, do they mean the whole system or just the straight pipes with new mufflers?
If it is some air reversion is there anything that can be placed in the pipes to stop it?
They said they would put the stock mufflers back on but I would see a reduction in performance, which I do not want.  It anything, it needs more.
Any other suggestion would be appreciated.

Hi Tom.
You will never get the bike to run correctly with stright pipes and the harley down load chip will NOT help. You need a good new exhaust system. A white Brothers E-Series 2 into 1 exhaust system is the best on the market. Then a Dynojet power Commander USB will need to be installed and then the bike put on a Load controller Dyno with a air/fuel ratio montior and then have the bike Dyno tuned correctly, You will be amazed how well this will work and all your problems will fade away.  Johnny
