Tractor Repair: 3 cyl kubota diesel, fuel injection system, supply tank

i have a 1994 kubota 2250.   fuel was water contaminated. i drained ,,, pumped out injectors as best as i could refueled and started but its only running on 2 cylinders.. this isnt the first time this has happened but the first time all 3 cylinders have not been firing

Sounds to me that you have a injector stuck. Water is the worst thing for a fuel injection system besides dirt. While it is running crack the injector nut and verify that there is fuel going to the injector, to rule out the pump being bad on that cylinder. If there is fuel to that injector then it is most likely stuck. Remove it and take it to a dealer or pump shop and have it tested. Do what ever you can to keep water out of the fuel. Like everytime you store the tractor fill up the tank. Keeps the condensation effect to a minimum. Also if you have a supply tank that you fill it from drain the water out of the bottom at least once a month.
