Auto body repair & detailing: Body Work, minor accident, bare metal

We had some work done on our car (2010 Rav4) after we had a minor accident.  We went to a body shop that our dealer recommended.  The Rav was only 3 months old, everything was still like new.  The damage was to the driver door and left side passenger door.  The shop was very nice, said that they would put new doors on and that all would be fixed like new.  On a couple occasions we went to the shop to get items out of the car and found that they were using the interior to store tools and other items.  when we finally got it back a month later, there was a great deal of minor damage to the interior.  Scrapes, scratches, stains, etc...  it was easy to identify because the car was still in very new shape when we took it in.  There was also damage to the outside as well, scratches on the hood and other areas that were definitely not there before.  Whatever, I can live with that to a limit.  What bothers me is that none of the parts that were repaired line up correctly.  There is also bare metal in the left rear wheel well too which is unlike the other undamaged side.  This is the first time that I've ever had work done, insurance covered it but I don't think it was done properly.  I didn't expect it to be just like new but I think it should be better then it is.  I haven't approached them yet about the work as I have been away but I plan on it as soon as I get home.  Does it sound like I should get some answers or am I blowing it all out of proportion?

FIRST...YOU ARE NOT BLOWING ANYTHING OUT OF PROPORTION.
DO SHOPS STORE PARTS THAT ARE REMOVED FROM THE INTERIOR/EXTERIOR INSIDE THE CAR....
YES THEY DO....WITHIN REASON AND THEY SHOULD HAVE TAKEN CARE NOT TO DAMAGE THE INTERIOR.
PUTTING HEADLAMPS,MOLDINGS,TRIM PANELS IN THE TRUNK IS OK...IF THEY ARE PUT IN THE INTERIOR
THEN THEY SHOULD PUT CARDBOARD DOWN TO PROTECT THE SEATS.

AS FAR AS THE DOORS NOT ALIGNING.....CALL THE SHOP ANS ASK FOR THE MANAGER AND STATE YOUR CONCERNS.
HE WILL MOST LIKELY ASK YOU TO RETURN SO THAT HE MAY JUDGE WHAT THE PROBLEM IS.
THE FIX MAY ONLY TAKE 15 MINUTES OR MAY TAKE LONGER. BY INSPECTING HE WILL BE ABLE TO MAKE THAT DECISION.

POINT OUT THE DAMAGES TO THE INTERIOR.

MIGHT BE A GOOD IDEA TO MAKE A LIST SO THAT EVERYTHING IS COVERED AS WELL.
