Answer
The fuel filter on injected Hondas is generally located under the hood, near the engine.  It is a black cylinder attached to the fuel lines with banjo fittings and gaskets.  The driveablility problem you are having could be from water in the fuel, which would clog the filter with crud.  But, my experience is that those sorts of problems, especially ones that come and go, are in the ignition system.  First thing I would do is a complete ignition tune-up, then I would have someone put the engine on a scope and look for problems with spark timing and performance.  While it is on the scope, they should be able to check out the performance of the injection system and the V-TEC as well.
