Car Alarms: mercury cougar 2000 key bob ,replace issues, mercury cougar, relative questions

I have a 2000 cougar ,, the original key bob has been damaged,, I went to the dealer , bought  a new one , they could not get it to program.. how do I disable the alarm and still be able to start the engineer and use the key locks on the doors?
