Car Alarms: car dies on auto start, galaxy 5000rs, ground ignition

QUESTION: 2000 Impala with Galaxy 5000RS remote start, engine dies 3 seconds after it starts with remote start.  We talked before on this, the bypass PLJX doesn't program or not correctly.  I bought a new PLJX bypass and same problem.  The car starts and runs with the key but the doors lock as soon as the engine is running, never did this before(got locked out of the car) the other problem I noticed is it's harder to get it out of park, never did that before.  The bypass programs like it should with the light blinking and going solid like it should, I disconnected the brown wire during programing and reconnecting it for auto start.  With the bypass connected to the remote start brain I assume these two must do a handshake for the engine to keep running and being it doesn't work could their be a issue with the remote start brain or the ignition switch.  The last thing I did I disconnected the remote start brain and laid it on the dash, started the car the doors did not lock and the floor shift came out of park like it used to.  I think the shifter has nothing to do with this problem, it just seems ?!. Do you have any voltage or resistance readings I could take to get some answers of is the remote start brain toast if so can it be repaired

ANSWER: A couple of things come to mind...

These need to be hooked up on the remote starter:
Battery RED (+) IGNITION SWITCH HARNESS   
Ignition 1 PINK (+) IGNITION SWITCH HARNESS   
Ignition 2 DARK GREEN  (+) IGNITION SWITCH HARNESS   
Accessory 1 ORANGE (+) IGNITION SWITCH HARNESS

For the PLJX:

POWER
GROUND
IGNITION
DATA WIRE
STARTER
AND TRIGGER INPUT.

If not done now, do them.

Then attach the output from the remote starter
(should be BLUE/ORANGE on the Galaxy 5000) to
the brown wire after the programming is completed
and the key has been turned off.

Anything else is wrong.

Go over the wiring, sounds like the wrong ignition
wire is being used. And make certain the second ignition
is attached as well as it is likely powering the transmission
sensor which could account for the rough way it's running.

QUESTION: Thanks for the quick response.I forgot to mention that I purchased this system from Alarmtek December of 2006 and it's been working perfect, never had any problems until I striped the dashboard to the firewall to replace the AC evaporator and heater core, when all was reassembled this problem started up.  I will check all connections and wiring, the ignition switch is mounted in the dash and its a tight fit so a connection could of broken.  I'll open the harness again and make sure all is good.  I really hope I find something wrong on the wiring, it would be a easy fix but if not what else could be bad?

ANSWER: Ah, well you can swap the brain box for another (50.00) if you like.
But I think you might want to make sure all wiring is right,
and the antenna is plugged in at both ends tightly.

QUESTION: I went over all the wire connections, I forgot that I soldered all wire splices and used heat shrink when it was installed in 2006, I did find the white wire out of the crimp connection on the shock sensor end, repaired that but no difference, car still dies on remote.  I assume that the factory pass-lock is working correctly being the car starts and runs with the key and I use it driving back and forth to work with no problems, so I think I need to swap out the brain box.  Do I need a RA # or just order one and return the old one? Let me know
