Car Alarms: Car wont turn over, yj wrangler, jeep yj

1995 Jeep YJ Wrangler with 5-speed. It has an old Code Alarm 1000 PRO that was installed by prior owner. Replaced the battery and now it will not turn over, no clicking, buzz, nothing. The system appears to respond to the remote in that it will self arm after two minutes, silence the alarm if you jiggle the sensor. It appears to have two modes; 1 when the red light on the dash board is flashing quickly; 2nd where the light flashes slowly and the third where the light goes off. I was told that the only time it will start is when the light if off. Checked the starter by wiring directly to solenoid, started right up! Tried using key - nothing. I have checked every fuse that I can find and they appear to be okay. Swapped out the starter relay with a known good one and still nothing. Could the alarm system have taken a dump? How do I check it or reset it? Should I have it removed?
