Car Alarms: 99 Mazda Millenia Alarm/Remote conflict, mazda millenia, google search

The remote to my car stopped working at least 3 years ago. I recently determined that it was broken and the battery wasn't just in need of replacement. Anyway, I bought a new remote for my car a week ago from Ebay and much to my dismay, I go to program it into my car but my car doesn't seem to acknowledge my attempts.

I believe that the source of the problem is the fact that since for 3 years I've been relying solely on my key to lock and unlock doors, I've confused the system somehow. About 2 years ago, the car started beeping at a faster pace than normal whenever doors are open, and I'm pretty confident that this is because the alarm system got tripped up somehow by the absence of my use of the remote control.

Furthermore, I believe that this is why my NEW remote control is not being received well by my car. I think this is why I am unable to program it into the system. Is there any way I can avoid having to go to the Mazda dealership and having to pay about $90 by just doing something myself?
