Car Alarms: 99 Mercury Mountaineer Alarm Issue, mercury mountaineer, lock cylinder

Question
My Mountaineer has a factory alarm installed. I have since replaced the ignition lock cylinder, doing so I had to have the battery disconnected. My keyless entry still works, but it no longer disarms or arm the alarm. I can start the car if I press and hold the driver unlock to disable the immobilizer. I would like to get my alarm functioning again. I am not sure if leaving it unplugged has unsynced it from the keyless entry, or if the module is now defective. Any advice or help would be appreciated.
