Car Alarms: Viper 5500 electrical problem, keyless entry system, car wont start

I purchased a 2005 Ford Focus over the summer of 2007.  I then realized I had a Viper 5500 SST 2 way remote start w/ keyless entry system installed.  So, I bought the replacement remote and configured it to the car.  A few weeks after configuration, I started having an electrical problem in my car.  When I am driving, my car’s electric will flicker (headlights, radio, dash lights, accelerator, and a clicking noise comes from under the dashboard).  Then I turn my car off and my radio is reset to the AM frequency, my clock will reset to 12:00, and often my car won’t start until I lock and unlock my car with either the Viper remote or the manufacturer’s remote.  Most recently, I had a major problem where my car had the flickering problem and then it would not start or electrically lock/unlock.  My car was un-useable for two days.  Then I saw my security LED was blinking last night and my car was armed and the Viper remote worked.  Another piece of information that may be handy is before I configured the remote, my car battery died because I didn’t drive it for three weeks when I was off from school on winter break.  But I simply jumped it and it worked fine.  Have you ever come across an electrical problem like this with an alarm system or do you have any idea what it may be?
