Car Alarms: 1997 Civic Car Alarm, chiltons manual, honda civic

I have a 1997 Honda civic, and we just currently replaced the engine. It was a manual harness to an automatic wiring harness. THere were some wires left unplugged. The car will turn over and start briefly on ether, just not on its own. I was wondering if that was the case of the alarm system not being wired properly or if it needed to be reset. Please help me find the answer and tell me what to do to fix the problem.

The trouble may be electrical because the wiring
(OEM) is not finished, but no, the alarm is not the
issue here. If it had starter kill, then the engine
would not even attempt to start. Nope, this one
sounds like it's simply unfinished.
