Sorry about the delay in answering this question.

You won't find an amp bypass harness for a CTS.  Bypass harnesses are generally only used when the factory amp's outputs can be taken over by the head unit's outputs--ie, the amplifier needs to be a 4-channel design, because an after-market head unit has only four output channels.  If the stock amplifier uses more than 4 channels of outputs, then a bypass harness won't be available, because it's not possible for a head unit to run all the speakers effectively.  In the case of your CTS, even the non-Bose system uses separate output channels for each front tweeter, each front woofer, each rear door speaker, and two output channels for the stock subwoofer.  

If you're replacing the speakers with after-market upgrades, you'll need to do some rewiring to connect them to a new head unit or after-market amplifiers.  If you're planning to keep the stock  speakers, your best option is to keep the factory amplifier working in the system as well.  You can integrate the stock amplifier with an after-market head unit using a special interface adapter, like Metra's GMOS-10.
