Hi Sam,

To install an after-market amplifier with the factory Bose audio system, you'll want to use a device called a line output converter.  This connects to the stock speaker wiring, and converts the audio signal to a low-level output that can be connected to any amplifier using RCA cables.  

I'd advise using a line output converter with a built-in amp trigger circuit, like PAC Audio's SOEM-T.  This device generates a 12-volt remote output to turn your amplifier on whenever an audio signal is detected on the factory speaker wires.  This eliminates the need to search for a key-switched power wire in the vehicle to use as an amplifier remote wire.

The best place to connect the line output converter is at the factory amplifier's outputs; you can get to these by removing the center console storage pocket.  The factory amplifier is located underneath, with the plugs facing the rear of the vehicle.  The Bose system includes a factory subwoofer, located at the front of the center console; if you're installing an amplifier for after-market subs, then the factory subwoofer wires will make the best audio source for your amp.  There are two sets of subwoofer wires:  dark green (+) and light blue/black (-), and dark blue/white (+) and light green/black (-).
